Im hesitating because some of the infections are registry items and i think MIGHT also be some system files too. I know that when messing with ANY of that stuff incorrectly. A windows PC simply wont work. with some of the registry and system files being infected. Would it be safe to quarantine and remove them/it?

I would say just back up all your files and do a fresh install of windows.
