That top cable is a USB cable. You won't have anywhere on the motherboard for that most likely. They plug into a usb port on the back of the motherboard. You might not need it if you have enough usb 3.0 ports. If you do want to use it then you can run it out of the back of the case and plug it into a usb port.

 

The other cable with the +5V D- D+ Ground could be a USB 2.0 cable. Trace the cable and see where it connects to on the case. It will more than likely connect to a small circuit board on the case i/o port.
