Then i would go with X99 and the alternative GPU (980?) However if you get a 5820k the price difference shouldn't be THAT massive, i would need to know what you are planning on getting with what budget.

Depends... What do,you need a x99 system for? If it's for gaming then yes get a 4790k ect ect but if not,,like rendering, video editing ect ect could possibly stick to a x99

Is it worth it to downgrade my system from X99 to Z97 just to get the 980 Ti? Btw, I haven't ordered any parts yet.

there's no difference even if you buy a cheap mobo to get a 980ti

Depends, is it only for gaming? then, you'd prolly see a bigger performance difference from the 980ti than the haswell-e CPU, if you do wanna do productivity on that PC (rendering, editing, adobe, 3d, animation, etc) then the money will be better allocated on a more powerful CPU and maybe (big maybe) faster DDR4 RAM

I'll get a 980 anyways, I'm not planning on doing overkill 4K gaming.

And...a 980 it's a very high GPU, you can play 1440p or 1600p with that, so, awesome all around :P
