So I've been moving some stuff around on an old hard drive, and making it my new storage drive, but in the disk manager it's showing up as three different partitions.

Is there a way to merge them?

Also, this happened before, I can't just delete one partition because that will delete the other ones as well because it's all one drive. I lost all my movies that way.

I'm confused as to how they're different partitions with the same drive letter.

It seems as if you have converted your drive to a Dynamic Disk from a simple volume. This cannot be reversed without a full reformat but you could however try to  use a third party tool to merge the partitions together - http://easeus-partition-master-home-edition.en.softonic.com/
