If it's a reference card, the brand is just the company that manufactured the PCB.  If it's a different cooler, there are often many differences.  Usually different clock speeds, and sometimes better power delivery, not to mention better cooling.

I guess you mean between the reference cooler designs? (So all the cards that look the same but are from different companies) If so then no there isn't a huge difference, the main difference comes when you get non reference coolers, they will have better cooling meaning you can overclock them and they will remain at lower temps.
