normaly it won't. but keep in mind to choose the external gpu as the source for video in the bios ;)

thats like saying i cant use a GTX 980 with a AMD CPU

the PCI GPU will most likely take over the roll of the Built-in MoBo GPU

Ok, moving on lol... yes, you can mix and match any GPU with any motherboard as long as it supports it via the type of PCI-E slot. All motherboards these days have either a PCI-E 2.0 x16 slot or PCI-E 3.0 x16 slot which are built for discrete GPUs.

I used to run an ATi Radeon X850 on my NVIDIA nForce 4 motherboard without any problems at all. It's all hardware built to certain standards. The only thing you can't do is slap a CPU into a motherboard socket it doesn't support. You can't put an Intel CPU built on socket 1150 onto an 1155 or AM3+ motherboard as an example, just like you can't put an AMD A10 series APU built for socket FM2 into an AM3+ or intel 1366 motherboard.

Same goes for RAM. Can't slap a stick of DDR3 into a DDR4 motherboard and vise-versa.

Any PCI-E add-in card will work on any motherboard architecture as long as it supports the same type of slot. It will be operating system support that will vary, especially these days as manufacturers are dropping support for Windows XP.

After more thought? The ONLY time a certain piece of PCI-E add in card won't work on a certain motherboard? BIOS/UEFI compatibility issues. Usually a firmware update on the motherboard solves it as most usually state "PCI-E compatibility upgrade" or such. Same goes for newer CPU architectures that work on the same CPU socket.

To use my Intel i7-3770k CPU on my Gigabyte Z68-UD7-B3 motherboard? I needed to borrow a friend's i5-2000 series CPU to do a BIOS update to support the stepping of my CPU. Before that? The BIOS boot screen would load but it would never pass it... meow? I can install operating systems and use my PC to the fullest. :)

So BIOS updates are your friend. Just be sure to use a battery backup when you do it... worst time to suffer a power outage is when you're trying to rewrite your BIOS with a firmware update. :P
