Pcpartpicker tells me that some of the drive bays in my case will be unusable because of the gpu. If this is true, what is a good cheap case suitable for my video card? Also, how many pcie connectors do i need? Because the psu i plan on getting only has two. I just want to confirm all my parts are compatible before i buy them.

The case you have chosen has (afaik) 8 bays for hard drives. Your build has 2, and in a worst case scenario, your graphics card may partially block 2 of those 8 bays. I really wouldn't worry about it.

As for PSU connectors for your graphics card, you will need a 6 and an 8 pin coming off the PSU. Even if it doesn't have those connectors, almost all graphics cards now come with a molex to pci-e adapter to solve the problem for you.
