I think in most cases you want to aim your cpu fan towards the back of the case..  lol because thats where the exhaust fans are in most cases hehe.. thats a little play on words.

Sorry, text is bit hard to understand. Maybe provide pic? But generally you would want CPU fan to blow air towards top or rear depending on how your other fans are. And how close GPU is. If there's one free PCIe slot between CPU and GPU, then its ok to have CPU cooler blow towards top. If not, towards rear is better. Having it blow downwards or towards front leaves hot air inside case and may make GPU hotter.
