Let the battery go completely flat, let it just be there and do nothing. Getting the battery flat resets and recalibrates the battery percentage stuff.

The heat can be worrying, you have rooted it, nice. You can try to install no-frillis cpu tuner from the play store and try to tweak the governor, just don't overclock it. That's not needed. Also check the cpu clockspeed after a couple of hours idle. If the log says it stays at max freq. There is really something wrong. Probably some software that doesn't belong there is wrecking it then. If the cpu freq is really stuck. Try factory reset.

I just had some similar issues with my Xperia Z2, I had to disable Google+ because it was eating up all the battery for some reason.

Before that another similar problem I had with a Xperia SP was with media server, a couple pictures in my SD card were corrupted, and the program keep trying over and over to read them, eating up the battery, that was fix by deleting the corrupted pictures.

Both times, the battery usage would show Android OS or Android System as the one using up the battery.

Mystery is the source of all true science.

How did you know what the problem was exactly if battery usage would just say android os?

I look for the programs running and that one was using a lot of memory.   I disabled it and the battery stopped draining so fast.

Where can i see the amount of battery individual programs are using?
