I was planning on upgrading my FX-6300/R9 290 to an i7-4790k and a GTX980, but since Skylake is releasing next year, would it make more sense to wait for that? And wait for Nvidia's next line of GPUs or a 980 Ti? I'm not exactly in a rush to upgrade, but I'll have plenty of money to spend come January/February.

Does your current system not offer the performance you need/want?

yes? --> upgrade

no? --> wait

I would however stick with your 290 for now though and wait for the 390/980Ti/1080.

See if you can find some black friday deals on a 5820k and a cheap x99 mobo with a ud4.

haswell-e > haswell-refresh.

For 99.9999999% of games they're identical (assuming the 5820k can reach the clock speeds of a 4690k/4790k).
