Which configuration?

I'll be getting the H100i for my build and was wondering if I should use in a intake on the top. And use the 120mm fan as the only exhaust. With 120mm intakes on bottom and front

 

Note that I do not have a filter on top. The case is Thermaltake A41

No. The top should be exhaust.

You have enough intake fans at the front and bottom, so just leave the H100i and rear 120mm fan as exhaust, you will have good positive air pressure.

with 1 exhaust and a lot of intake (depends on the chassis) but normally it should be fine. or you can even make the top exhaust and it will still be fine.

Intakes on the front or bottom, exhaust on the back or top. Heat rises, hence.

Make sure to keep the airflow positive, meaning equal or more intakes than exhaust

Like you said you don't have filter on top so, definitely go for exhaust.
