I was going to use an MSI lightning 780, and a Dark rock 3 CPU Cooler. Both of which are a little bit big.

You can still use them. The DR3 looks a little bit narrower than a NH-D14/15 and people have been able to squeeze a GPU underneath them. The card does have a backplate which can protect it.

I i were to get an MSI Mpower (Not Max AC) motherboard, with 4 PCI express x16 slots, would it matter which of those 4 slots i put my graphics cards in? There were some questions raised by clearance, and i might not be able to fit a graphics card into the first slot. Is that possible?

Usually it doesn't matter but the top most full length is the best bet.

Usually it doesn't matter but the top most full length is the best bet. 

But it would probably function, right?

 

Evga said there was a negligible performance change between slots, but that was between the second and third ones, and i'm not sure if it applies

What card and cooler are you going with? Cos you could use the second slot and it would be completely OK

I took another look at it, and it appears you're right. It might be a bit cozy, but it'll probably be fine.
