I'd recommend looking towards the prototype noctua cpu cooler displayed in Tek syndicate's Computex 2014 video.

The heatsink fin array is shifted to one side which prevents incompatibility physical motherboard componentry.

 

To answer your question regarding which motherboards will fit 100% I can guarantee that most boards will fit it perfectly, give or take you may need low profile heat spreader memory modules.

Install it in horizontally and you'll be fine.
