No. The 1080 has no issue with x8: 

So the 1060 3GB would be fine.

Currently I'm running a i7 4770k on an Asus Maximus VI Extreme (Z87) with a gtx 1060 3gb running at PCIe 3.0 x16 native in the 1st slot of the motherboard (top)

 

I wanted to ask how my current PCIe usage would change if I added a x4 PCIe 3.0 M.2 NVMe SSD adapter (with a gen4 ssd) to my mobo.

 

From the documentation of the mobo, I concluded that if I add any other PCIe card regardless of lane size it would limit the 1st slot to x8. (unless It only applies to SLI etc, I'm not sure)

Thing is I already used to use a PCIe Asus soundcard along with my old 780ti on this mobo without issue, but I seem to remember the GPU running at x16 even while using both.

EDIT (Clarity):

GPU is using slot 1( PCIe 3.0/2.0_x16/x8_1)

Soundcard from example was using slot 5 (PCIe 2.0/1.1 x4_1)
