It doesn't really matter with the 4060 Ti as that card draws so little power, just going for whichever is cheapest is the best option.

Whats the main difference between 2 fanned GPU vs 3 fanned GPU?  More cooling? 
GIven that my pc case is big enough, should i go for a 2 fan or a 3 fan?

It depends on the card as a whole, not just the number of fans, but in general, three fans cool better than two. There are exceptions though.

Usually, yes. You can get 2 fan cards that have better cooling than 3 fan cards, and there are some particularly lower end cards where it doesn't matter in the slightest, but in general the 3 fan cards are better. What two cards are you comparing?
