Saw a post on the steam forums not that long ago about this. As far as I can tell you just have to deal with it which is less than ideal.  

Beneath this mask there is more than flesh. Beneath this mask there is an idea, Mr. Creedy, and ideas are bulletproof.

As I get older I get angrier more cynical, meaner. I feel some warning posts coming. I feel a ban coming. I was warned.

I mean, you could try this again. Are you sure you put it under the right sub section in the ini?  Seems to fix it for most people. You have to add it under the existing controls.

Not sure if the Skyrim fix applies to the Fallout series, since I can't be bothered to play with a keyboard and mouse I use my 360 controller for Fallout(s) + Skyrim. 

 

Edit: Not really an edit but whatever, by the looks of from what I can see in the Prefs + Fallout config they don't use the same command for the mouse acceleration.

thx guys ive fixed it. i made a new pc and forgot to turn of enchance mouse pointer and i put that 

fForegroundMouseAccelBase=0
fForegroundMouseAccelTop=0
fForegroundMouseBase=0
fForegroundMouseMult=0
 
in both of the files in the documents under controls also tryed both on them own and it didnt change so yeah just pointer precision went wrong thx tho.
