I'd probably go with the 5500U, as it's more cores and more efficient.  Slightly slower single core performance.  

 

Are there any other differences like storage capacity or RAM, or is it just between processors?

ryzen 5000 is faster than 11th gen in single core performance, idk if that applies to mobile cpus tho

5500U is Zen 2, 5600U would be Zen 3. So the 5500U would be closer to desktop Ryzen 3000.
