What do I do?

Plug it into that spot.

I agree with @curiousmind34here, you can buy fan splitters that split one fan header on a motherboard into 3 separate fan header connections. Just be sure to check your motherboard manual to see if there is a fan header amperage limit on the header, most motherboards are 1A. Just check the back of the fan to see what the max input amperage is (max A) and sum the fan amperages together and make sure they are below 1A, or you can blow the header/fan controller on that header. You can do this as well, usually these types of fan splitters use a SATA power connector that sends 12V DC to the fans. Usually they are 3-pin fans but 4-pins can do this as well. 

 

If you were worried about drawing too much power through the headers, a fan hub would work as well. I know for 4-pin fan hubs, they use SATA power for power and use a separate fan pin header that does not contain the power pins going to the motherboard to get the fan speed. Something like this would work, but it will NOT work for 3-pin fans, as they will run at 100%. Please tell bit more about your system. its hard to give advice when we don't know the key components. Like case, motherboard, CPU cooler.

 

Pretty much all modern mobo's have at least 2 fan header, one for CPU cooler and one for case fans. You can connect something like 5 modern fans each with splitters/hub. You could also get powered hub and connect up to 10+ fans. There header would just be for controls and power is coming from PSU.

 

Depends on the case how many fans there should be. If you go with only one case fan, having it as exhaust is best way. But better would be to have 1 intake and 1 exhaust.

I will use a GPU but I will just buy splitters when I get that.

If you haven't ordered yet, maybe just throw one 3-way in there. You could have both current case fans off one header and even add another front intake when you get GPU.
