Getting my crap onto M.2

Recently added a 1Tb M.2 onto my rig.  I have windows on it now and its set up as my boot drive. Can I just clone the entirety of my old hard drive onto the new SSD with Macrium Reflect?  does it matter that there is a copy of windows on that and cloning it would put a second copy on the new drive?  Is there a better way to only bring the stuff I want because there's a lot of old files and programs I don't need/want on my old hard drive.

It wouldn't place another windows installation on the drive, it would wipe out the one you have and substitute it with whatever is on your old drive.
