Hello guys, I am thinking about upgrading my GPU, but I'm a little bit worried that it won't fit in my Mobo because of SATA port which extends above, just as in pic attached. I have MSI B360M PRO-VDH, and GTX 1060 6GB from Gigabyte, and if GPU was a little bit longer, it would touch this port. So now I'm wondering, since every GPU which I consider to get is longer and wider, may it turn out that GPU won't fit?

It's really unlikely the video card would interfere with those. the connectors aren't tall enough, so worse case scenario the video card would probably scrape the plastic of the connectors.

The whole board is around 300mm wide, so your video card would probably have to be more than around 260-280mm long for those connectors to even be a potential issue.

in order to minimize risk would it be reasonable to buy a video card from the same manufacturer as Mobo?
