What could be causing this?

Not sure why, but most motherboard manufacturers recommend you use RAM slot 2 and 4 for your first set of RAM.

It might just be that they have the motherboard set up to first see RAM slot 2 and 4... I don't know why, but it's just they recommend first using those ram slots.

So could it make a difference to performance if I left them in slots 1 and 3?

I don't doubt it could, but I have no evidence one way or another. It might as well just make it so booting of your PC is quicker or whatever..
