As you know many case are ship with only 2x3.5 inch drive....

My CM MB 521 MESH has only 2x3.5 inch drive but Sweet Sweet RGB(add linus style)

I have 2.5inch hdd from laptop upgrade to 1/2GB sdd(500gb) Can i use2.5 inch drive fire it i can use some filling material (black foam...not plaster) for vibration proof !

Sure, but don't cover it all. Those things will heat up a bit, and that can cause issues. If you can, using rubberbands might be better solution.
