Yes, you can run FireStrike, or 3D Mark in a Window...but some GPUs may not run at full 3D clock speeds -- as the drivers can get confused between running 3D or 2D profiles.

 

You can use any GPU monitoring / overclocking software to monitor temperatures and frequencies.

For an example, MSi Afterburner and GPU-Z both can log temperatures, GPU and Memory clock speeds, etc ... and they can just run in the background.
