I got a Fractal R6 tower. I'm putting two 140 fans exhausting from the bottom, a 240 Rad intake at the front, 2x 120 fan intake from the top, and a 120 fan exhaust out the back.  I'm going to vertical mount my open shroud GPU (non-blower).

 

Is this the best config for cooling? or should I exhaust from the top fans and intake from the bottom?

There isn't a lot of available info for a setup like this.

Intake should always be front and bottom, exhaust from top and back.

Isn't always the case. Really depends on the fan and clearance between the ground/table/etc and the bottom of the case. Natural convection plays a role, but any modern case fan will overpower it. If there's enough room between the bottom of the case and surface, intake fans on the bottom and exhaust on top is better, but if you have no clearance at the bottom, you won't really be pulling any air into the case from the bottom. In this case however @OmniChico, you probably want to listen to the above stated advice as it'll work best in your case.

I think its safe to assume that 99.99% of modern towers that are suited for custom builds have good enough bottom clearance for air intake.

Imo you should keep rad in front. It will benefit from more fresh air, while bottom should be good for extra freshs air. Your GPU is the one needing most case and for that bottom intakes are really for. Unless you'd be having full custom loop.
