Hello there!
I have an Inter-Tech M908 case. https://www.inter-tech.de/en/products/case/gaming-tower/m-908

I also have an Asus Rog Strix B360-F motherboard. https://www.asus.com/us/Motherboards/ROG-STRIX-B360-F-GAMING/specifications/

 

The case comes equipped with its own fan control hardware. I have no idea as to what I'm supposed to do. There are not enough connectors for the pins  (The cables doesn't fit the motherboard and only have 2 pins as seen on the photos. 

What am I supposed to do now? Buy a fan extension card from Asus?

Since these fans are RGB what it does it take a PWM control signal from a fan header and convert it to 3 pin DC voltage control for the fans and group controls them via that controller board. 

 

Depending on those fans if they are Aura compatible (using standard 4 pin RGB control) it can be wired up to the motherboard's RGB header for lighting and fan control ditching the controller board entirely.

The hub plugs into the cpu_fan header for a signal to send to the fans connected to the hub. The hub doesn't provide control but relies on the motherboard fan header for control. The 2pin fan connectors are for powering your fans. The two pins are 12v and ground. The 3rd missing pin is for rpm which isn't necessary.

How many fans are you using? The motherboard has 6 fan headers and the hub uses 1 but provides 5 more.

The case comes equipped with 3 fans and support for 6 total. I currently have 2 top and 1 bottom (backside) in use. Do I have to connect them to the PSU or the motherboard if I want the case's hardware fan control to work?

The hub connects to your psu for power and your motherboard for an rpm signal. Plug the fans into either the hub or the motherboard fan headers. 3pin RGB fans into the hub and remaining fans into the motherboard.

I have connected the hub to the PSU. I just don't know where I have to connect the cable sets labeled 1-5. I don't have any header for these on my motherboard.

1-5 is for your fans. The cpu-fan cable plugs into your motherboard.

What header are you trying to plug it into? It should be plugging into a fan header on the motherboard.

Make sure you're using the correct connector. It should be the cable with the colored wires.

In that case, I made a mistake and was looking a photo upside down. I mean the cable opposite of the colored one.

Yes, any of the motherboard fan headers work.
