Really doesn't matter, as long as both are plugged in you're good but yes, block to CPU fan header on board, fan to any other fan header is the "correct" way.

 

If your board complains about missing CPU fan you can disable the warning from UEFI.

I usually have the pump plugged into the CPU_FAN header and the radiator fan set to any other fan header.

Pump is usually in the cpu fan header, that way if the pump fails you wont fry your cpu, but computer turns of because of "critical cpu fan error". 

If you plug pump into sys-fan nothing happens if it dies, and cpu heat starts to concentrate, as water doesnt move, and because the fans are mounted far from the cpu itself they dont do anything if the water doesnt move, so the cpu temperature rises to intense levels, until "critical cpu temperature" error comes up. The first  solution is less harmful to the cpu.
