The front panel connectors are connected to the sound card using an unshielded ribbon cable going all the way from the front to the bottom corner of your sound card.  The wires can act like antennas picking up noise from the video card, from the processor, from other components on your motherboard.

 

In contrast, the back panel connectors are usually connected using traces inside the circuit board, going through a section that's usually isolated from the rest of the sound card, so there should be less interference picked up.

If you want purest sound, you go with optical out or digital coaxial out , this way digital bits go out to a receiver or decoder which is away from any electric noise or whatever crap is inside your case.
