If there is no issue or whats there works don't update the bios. Either just try running the .exe and see what happens (I would do that) or have a look in the manual, if you didn't get the update off the motherboard support page then don't run it as it will probably be a trojan. 

Have you tried turning it off and on again?

As long as that HDD is in that machine I don't see why not. Make sure that the application is 32 bit if you have 32 bit windows and 64bit for 64bit windows first.

As you don't have to boot in to windows to do it.

double check to make sure the socket pins aren't bent. Was the machine working before you put this xeon in it?
