1. The user plex is running under probably doesn't have the necessary permissions to delete the files.

2. I don't know of any plugins, but there is usually a folder where plex installed that will be where you drop plugins into. On Ubuntu it's in /var/lib/plexmediaserver/Library/Application Support/Plex Media Server/Plug-ins

3. Download the package from the website onto the server and then follow the steps you did to install it originally. If you installed it via a package manager then just run an update and it should update plex.

When you installed Plex onto FreeNAS, did you do it using the FreeNAS plugin manager, or did you do it via creating a jail manually and then running the command in Shell to download and install?

I used the freenas plugin manager

The plugin manager is usually going to be behind in version, it's often better to create a clean jail and then install the port / package. This is the guide I used, and it was very informative. It even explains how to update it as needed...

Permissions within a Plex jail can be challenging if you plan to use windows to add movies (mixing of unix/windows permissions). Also as FreeNAS updates its kernel, the jail will lag behind and eventually you won't be able to update plex without some further tweaks or rebuilding the jail. Exhausting honestly. I've currently flipped to using a VM on ESXI which accesses the movies over a SMB share off of FreeNAS (not sure if that's an option for you).
