I'd personally do a freh install of windows onto the ssd with the hdd plugged out, so that everything is fresh.

Fresh install on SSD and then transfer data from HDD to it. All the programs will need reinstalling and saved games files will have to be transfered.. once you get everything on need on the ssd, format the hdd. You'll probably need a third drive to store everything that can fit on ssd (movies etc)
