The monitors are to connect to the respective GPU being used. If you want the monitor to be controlled by your discrete GPU, you will want to connect the display to the add-in card. If you want the monitor to be controlled by the integrated graphics processor, you will want to connect the display to the motherboard.

As godly gamer said above me, if you have a graphics card you will plug your monitor into the graphics card for it to be used. If you do not have one then you have to plug it into the motherboard as the CPU has integrated graphics.
