When I boot my PC there is a loud grinding sound until I get into my desktop and then it stops like 10 seconds later. Should I be concerned? I have checked for any wires touching fans and I cannot find anything and I have very recently cleaned the dust out of it. What could be causing this?

Do you have a fan control software running that turns on in OS but isn't turned on from start up? Might be casued by faster than usuall spining fans so you never get to hear the noise in normal use conditions.

Try manually turning your fans to 100% and see if that brings back the noise if so there might be a fan which has some bearing problem or somewith of that sorts.

Might also be PWM noise but is is certainly very loud. How many pins do all your fans have and how many pins do the  headers have you plgu them into?

What Harddrive do you have? My dad's waaaaay old hard drives sounded similar upon access no matte read or write.

I cannot control my case fans, only gpu fans. I believe all my case fans have 2 pins, they are all plugged into 4 pin female connectors. I have a 2TB Toshiba DT01ACA200, even if it is the hardrive why does it only do it on startup?

No it doesn't, thats why im starting to think its not the hard drive and my system starts up really fast, like 25 secs.

In that case I'd turn off case fans and try to figure out where exactly the sound is coming from

You need to test different things. Or open case and use the the flat pieces of skin both sides of your head to find source of noise. From video I'd say its HDD going bad. Do your fans variate speed during operation. Yes, you can't control case fans, but mobo still might.
