Uh yeah, you need to unplug all except one drive when installing windows, delete all the partitions until there is only unallocated space, and then install there.
If any of your drives have had windows on them, you need to move the data off of it, format it, then move your data back. Any windows files and partitions need to be removed or they can cause strange boot up issues like what you are experiencing.
Also, the upgrade process is broken, half the time people will find some problem after upgrading, and it's always something different and weird that doesn't have a fix other than clean installing
