What kind of Trojan was it?  There are so many varieties of Trojan today that it can't simply be called 'Trojan'.

Trojans are very very common, if you had a Rootkit, that would be another story.  The first step is to check the logs and find out where it was located and what Malwarebytes lists it as.  You can PM me via LinusTechTips if you don't feel comfortable stating this publicly.

Rkill is software which kills other programs, it didn't remove anything...

I would change passwords using a mobile device, on mobile data on a VPN if you can.  I'm just fond of security so I don't like to take chances as far as that is concerned.  But you should be fine doing it without it.  Change your passwords, reset your browser and tell me what Malwarebytes found.

Well, this type of trojan started installing some programs and then start opening Ads in Google Crhome and Internet explorer. Then when i removed this trojan my Browsers were gone.

In MalwareBytes, looks like it found alot of Adware, for example Adware.EoRezo, Adware.HPDefender, etc. But there is something called Backdoor.bot that i dont know what is it

just clean install windows. i tend to do it periodically whether it's because of windows insider fucking me over big time(now left that piece of ship program) or i just "feel" like it. it should be mandatory on all windows pc's since they tend to slow down from crap after awhile. it's not like you have anything important or worth keeping on your computer anyways, and you can always backup.
