I'm planning on doing custom loops for my servers, so I can size them down to 1U and not have to worry about the CPU fan size.

 

Is there any solution I can put in that will sort of just kill bacteria, and keep the loops clean?

If not, is opening it up and cleaning just once a year fine?

They make small fans if you look at the server gear.

In most cases you can leave a loop for quite a while, as long as it has good fluid and isn't building up. The main thing is preparing the loop properly and cleaning everything out really well. Usually once every 12 months is a good time for maintenance. 

 

Also for a 1U case while it will be a squeeze you will want to look into EKWB's Annihilator block:

Alright thanks. I'm just very curious on how datacenters maintain their hundreds of loops. If you look at OVH, every server of theirs has a custom loop.

It depends some are fully sealed like Aseteks units where some are large loops using chillers and heat exchangers that transfer that heat to cooling towers. In those cases though some loop maintenance still occurs but many use special fluids that don't need too much maintenance from my understanding.

There is one thing that may help per-long the fluid as much as possible, Mayhems recently came out with some tubing that has some "self cleaning" or more so pore trapping capability where any flux or junk in the fluid tends to be trapped by the tubing:
