Recently (since this morning) I've noticed that my GPU fans (gtx 970 windforce) does some weird stuff. First they are whisperquiet™ as always. But then the fans suddently ramp up to max (vrrrrrrrrrr) for 30 seconds or more until slowing down again, wait 3 minutes, and repeat. How do I fix it? This is under regular desktop use aswell btw.

It looks like the whisperquiet profile is a little bit to quiet, making the card heat up a bit, then making it blow at full rpm to cool it down.
This process repeats himself, better airflow or changing this profile (if possible, I never use NVidia nor gigabyte so I don't know ;Þ ).

Or just set the card's fans at a constant speed (something not too loud, something not too weak)

Maybe even try cleaning out the card/whole computer?

I have afterburner but it's set on auto and it hasn't been a problem beore...

Try uninstalling afterburner just for lols to see if it solves the problem, or any software of that kind, and check if the dust has accumulated in the case or near the GPU and try to clean it if it did.
