I recently hooked up my 6950x to a H110i gtx and am noticing that the temperatures are rather inconsistent. I've heard that it is normal to have cores that run a bit cooler or hotter, but on my CPU there is a clear divide between Cores 0-4 (the hotter ones) and Cores 5-9 (the cooler ones).

Do the core numbers coincide to placement on the CPU, if so could the temperature difference be the result of uneven cooler pressure or some other cooler installation error. Ideally I would get all of my cores to those temperatures, but if not, should I overclock those cores more (currently all cores are running at 4.2Ghz) or would that require raising the voltage and therefore temperature of the entire CPU in order to keep it stable.

every cpu is unique in that aspect

if you are concerned about a cooler mounting then you can reapply the thermal paste using CISCO method and making sure your screw down the block screws criss-cross

Feel free to remount your cpu cooler and see if that makes a difference... A 3-4C difference is generally considered normal, a 7C difference is quite odd, BUT that said the ihs and solder of Broadwell-E is quite good so that probably reflects whatever load you are running isn't stressing all cores evenly. What program are you running that you see this on?
