I just built, and I put an old HDD in along with a new one; all my old data and the OS. BIOS says the HDD's there, and it's supposed to boot from it. But, whenever I put the PC on, it crashes while booting. I tried the Startup Repair or whatever it's called, (that part of Windows works, somehow), but according to that, nothing's wrong. 

How do I fix this?

Also, this doesn't mean that something's happened to my data, does it?

It sounds like it's trying to boot to your old pc's hardware, Did you do a reinstall for your new build?

If you're switching hardware most of the time I would recommend a fresh os installation, however if you have no way to backup your data but have to switch you can perform a reinstallation which keeps all of your old files. It is somewhat risky though... Most mobo switches require some sort of new os/driver/registery setup.

Well I would advise against trying to do it yourself and recommend a fresh instal of windows on your new hard drive and coping anything you need frequently over from the old one.
