I had a similar problem with my z87 board.  No matter what I did it would not remember the settings.  I ended up giving up on the bios and overclocking using a Windows utility (gigabyte's easy tune).  Only problem was it reset after reboot, so it still wasn't a perfect solution.

It remembers the settings, but doesn't apply them.

That is similar to what mine was doing.  Cpuz and hwmonitor would both report that the multiplier was changed, but still reports the max stock frequency, and the performance wouldn't increase.  Interestingly enough, the voltage settings WOULD save, so I got the (non)bonus of running hotter at the same speed!  Tried replacing cmos, flashing bios, all different ram combinations, asking for help in forums, et cetera.  Nothing worked, so I settled for the utility in Windows.  Good luck, and I hope you do better than I did in figuring it out.
