I have a GTX 980 and an Asus maximum VIII Gene (Micro ATX). The GPU covers up the red LED ROG logo which is one of my favourite things about this board. Moving the GPU down a slot would fix this problem however I think I remember reading the GPU would become a little bit slower. Is this true? If so, how much?

no, GPUs are nowhere near saturating pci-e 3 x8 speeds

I don't know how your board is wired, but some require that when using a single video card that it's installed in the top-most slot. I tried to do this on my motherboard (an Asus Z170-A) and found that I couldn't get a display signal when the card was installed in the second or third PCIe x16 slot.
