So.. I'm in the process of making custom cables for my pc. So far I've played it safe and just made an exact "copy" of the original 24-pin PSU cable. 

 

Now I'm making the power cables for my gpu - and I notice something a bit odd: The "pattern" of wiring isn't the same on the original two 6-pin PCI-E connectors..

 

Looking at the connectors from the rear (where the wire comes in) 12-pin connector on the PSU looks something like this:

 

12 11 10 9  8  7  - This row is all single, yellow wires. We call these wires 12 = A, 11 = B, ... 7 = F.

6    5   4  3 2  1  - This row is all double, black wires, with only terminal 3 and 5 being a single wire

 

On the two 6-pin connectors i get the following connection:

 

6             5            4                                                    6            5             4    

3 - C       2 -B        1 - A                                              3 -F        2 -D        1 - E

 

So.. question is..

 

Does it matter what wire I connect to which terminal, as long as the color of the wire is the same? Or should I just play it safe and live with the wires criss-crossing ?

you do have to be careful and follow the pin out of the original cables - based on experience you will have to live with wire criss-crossing because replacement cables are not 1-to-1 like extensions but require a very specific pin out.

It's possible to interchange some connections on the cables but it's not exactly recommended if your not too familiar with things. There are certain connections though like the 5V USB, power on, negative power lines, and sensor lines that must be in the correct location. I recommend to probe always after a sleeving job to ensure all the connections are oriented correctly.
