Yea the temp seems fine, especially if there isn't much ventilation near the gpu fans. Generally my 290x sits at around 40.

That's completely fine yes. Mine is currently idling at 41 and it's never had a temperature issue in any game.

Also I've seen some lag on graphically intensive games like GTA V and that only happens after every 2-3 hours of gameplay. Could this be because of the processor heat?

Never idled above 38 unless I have 3 monitors on 1 card. Still acceptable though, assuming it's clean at the thermal paste isn't near its end.
