I'm having issues with the things covering the hole for each input/output connections on the io shield. 

Am I supposed to bend them back or are they supposed to clip in somehow or what? I already know I need to install the io shield in. And I have but it won't align the motherboard into it because they are blocking the motherboard from going through the holes

Those are supposed to lightly touch the connectors. Not clip in or anything like that but touch. Bend them back enough so that they do. The connectors are grounded via those flaps so If you cut them off or bend them back too far, some weird issues may arise relating to interference. Usually not thou.
