Make sure you've got as much cables as possible behind the motherboard tray and it should be fine and dandy

I say, format and re-install Windows. That seems to be the solution to everything.

 

Ok seriously,

I don't see a picture of your system. But basically what you want, is to take advantage of the whole of your case to pass wires. When you are new to it, it is NORMAL that it takes time. You may want to try different configurations. It can be annoying or fun, depending on how you see things, but this is how you build the skill and be able to better visualize things before doing things so that it takes less time. The main idea is to have short segments of wires that visible.

 

I also suggest to look closely at other peoples builds to get ideas.
