If you choose Institute you won't be friends with anyone except the Minuteman.

If you side with the institute then you end up needing to go and kill everyone in the Railroad and then the final story mission is to nuke the BOS prydwen. And i've seen if you do the wrong dialogue you even need to kill the entirety of the minutemen

What factions goes best with the Institute?

 

Some guy released a tutorial on how to get the 'perfect' ending where you can still deal with the different fractions w/o having any as enemies. It involves doing certain quests in a certain order and even though it looks like it isn't officially supported, there are lines of dialogue still in the game that characters say that suggests it was a potential option during development (idk why they cut it out). 

 

Some fractions leaders will even tell you they're upset that things turned out this way but they won't turn on you
