So I have a chance to get an supermicro lga 1366 server motherboard with 2 E5606 quad core xeons and heatsinks for around $120 CAD. The problem is that it uses a non standard 20 pins connector layout. Is it worth it to get and then modify an existing supply to match the pin layout? Or should I go get a power supply to match the motherboard?

Will use it for file/backup/download server and folding (possibly)

I would recommend to just get some cheap celeron with mb for that, the TDP of 2 E5606 combined is massive for "file/backup/download server"

20-pin motherboard power connectors was the original ATX standard. The standard was revised to 24-pin a little more than a decade ago. To this day many psu main power connectors have a detachable 4-pin section. Generally listed as 20+4 or 20/24 pin main power connector. Typically slightly older models are of this design. Take a look at some of the Seasonic OEM units. I do not believe one could simply use a 24-pin connector not designed with a detachable 4-pin section.

80+ ratings certify electrical efficiency. Not quality.
