Make sure in the BIOS of your motherboard that the sys 2 header is setup as DC voltage control since you are using 3 pin fans, it sounds like it defaults on PWM and if that is the case it would explain why it only runs at full speed.

If you have a 4 Pin PWM fan and are able to change the speed on that header then for sure it's PWM enabled but most that have that capability allow for switching between that and DC voltage control, this should be either in the BIOS or done with MSI Command Center.

If it's fixed and can't be changed you can always get a fan splitter to use on the other header for both fans.

It should be usually under fans, monitor, or something like hardware monitor in the BIOS.

Command center is a software download from drivers and utilities:

so i can't find it but could i get a dual 4 pin to one 3pin on the sys 1 and control both of them so they have the same speed?

Yes you can use a splitter on that single header to control both fans at once, and they will have the same speed.

Anyone else has a board that may be more familiar with the BIOS layout for the fan control. It should let you change and vary it there.

Yes that would work, I'm just wondering though what are you using to control your fans if your not using the BIOS or MSI Commander, Speedfan?

But that only lets you change the RPM not the control type to PWM or 3 pin which is odd, unless it's only capable of that in Commander center, which is inconvenient.
