I've already built the system and there are two 3.5" drive cages. I'm using the bottom one so I can fit that STRIX in there.

 

Yeah you should be fine then with an LED strip up top since it is a horizontally mounted motherboard it'll light up the GPU area which is what will mostly be seen through the window.

Notice the black/red color scheme.
 
Should I have white LED fans on the top going through the rad, from the sides with a 230mm and 140mm fan, etc...
 
Keep in mind I will be using a 230mm fan in the front, a 140mm in the back, and two 120mm fans for the rad.
 
What lighting should I go for here? I'm using a side panel with a window instead of the default mesh.

The problem is that I don't want the white LEDs to overpower the black/red theme. It might drown out the color.

It would depend on the layout inside the case, the main thing is to keep the LED's themselves hidden from view so you don't directly see them. The best is to have it cast the light out to the components and to keep it away from nearby surfaces that cause bright spots from the LED's or reflections.

 

I would probably say a strip along the top is good for that case since the GPU will be the main highlight for the window.

Do you think a drive cage sitting in front of the 230mm fan will limit LED lighting? It's a short cage, maybe 100mm?

The drive cage a little but if you plan to install a GPU I believe you need to remove the extra drive cage to fit it.
