I was looking at the God Like Gaming Board form MSI and I think its kinda cool but it could be better

I wonder if it would be possible to modd a mother board to have LED light up the unused PCIE slots on a mother board I think this would look awesome.

Definitely possible, but for it to look good you would have to be insanely careful and will very likely have to do some cutting on the motherboard, not allowing you to use any of those PCIE slots again.

Light up as in how exactly?

 

Asus had one with small SMD LED's on the board that could be turned on or off individually, but to add it in would be a bit difficult. You could maybe add in a small prop-type PCB board with LED under the shroud to project light out and have it powered via the PSU.

Wrong... 3v trace slice a gap in it, strip back the sealer on top the copper traces for the 3v circuit and solder an SMD in the gap re-completing the circuit..
