I have a new ssd and I wanted to know what folders to clone so my os will be on the ssd. I have windows 8.1

MotherboardAsRock x99 extreme4

RAM16gb (4x4gb)

GPUgtx 980ti zotac amp

CaseNZXT Phantom Windowed Edition Black

Storage2tb hdd and Crucial MX 200 250 gb SSD

PSU750 watt cool master

Display(s)2 monitors both 1080p

Cooling80mm water cooling for cpu

KeyboardRazer Ultimate 2013 mechanical

If you clone it you will get all of the folders, the apps... everything. Essentially you won't even know it's a different drive :)

Before you clone, make sure you uninstall any non-essential apps (like games) and backup the music/pictures/data to a different drive so you won't fill up your SSD with "useless" data.

is there a way to just put the os on the ssd without changing my hard drive

If you're going to go through all that trouble anyways, why not just do a clean install? It runs so much better in the long run.

That is true. But maybe you don't want to hassle with the drivers and installed programs.

Hey ProfessorChaos,
 
I would advise against cloning as the procedure recommend to have a drive of equal or larger size in order to avoid any potential problems. Also cloning creates an exact copy of your drive, bit by bit and the SSD will most likely be treated as a HDD and thus miss out all important features for stable performance and longer lifespan, such as TRIM. 
I would suggest doing a clean install or, if you don't want to go over the whole reinstallation process, simply create a system image and restore it on the SSD. Here's a link to that: http://windows.microsoft.com/en-us/windows-8/restore-refresh-reset-pc
